Clements Update 2022

update complete

Comments

Clements v2022 was released October 25, 2022 and I've noticed some curators have already jumped on a couple of changes. I think the path we took last year was the most affective, so let's instead of doing the changes we want in effect immediately, let's compile all the changes and checked them off when they're done. I'm currently in the process of doing this.

Posted by birdwhisperer over 1 year ago

@rjq Can you please hold off on any changes until I get a list compiled? Thanks.

Here's a list of splits, let's make group numbers to compile all taxon changes needed to completely revise the taxonomy (Ex. for split #1 we need to; 1. split the current Blue-throated Piping-Guan taxon, and 2. lump nominate subspecies with new Blue-throated Piping-Guan taxon and 3. lump old White-throated Piping-Guan subspecies taxon with new species-level taxon)

Splits - I have done 7,8,12,24,27,29,30,32,57,61,65,70,75,76,77,86,87,89 and an additional split of Guadalcanal Thicketbird that was omitted from the updates but is included in the spreadsheet. Most of these splits didn't require a split as there were no observations of the taxon being split, so just needed a subspecies swap to the new species.

Lumps - I have done 12,14,22,24,25,26,27,28,30,32,33,35,38

Posted by rjq over 1 year ago

For splits the original taxon can now be kept ie only one new taxon needed (unless it makes sense to create both for other reasons). The splits I have done so far were all straightforward - for the remainder I agree makes sense to draft first in case of any comments

New species have all been added. Also deleted subspecies 3 and 14. And new subspecies 12 and 26. And sci name change 5. A few of the sci name changes will be too large to commit eg Spotted Dove, though not sure where the cut-off is

Posted by rjq over 1 year ago

@loarie what is the cut-off for number of observations for which we should not commit a change, in order to avoid slowing down iNat? Related to this, there are still a few 2021 changes waiting to be made eg Ruby-crowned Kinglet and Double-crested Cormorant genus changes

Posted by rjq over 1 year ago

@rjq I know that @loarie added the kinglet and cormorant as deviations to the checklist in September, so I'm under the impression it's not going to happen, even though I've closed out several flags throughout the year from users demanding why we haven't changed them yet. I'm not a super technical guy but there's got to be something we can do to easily make the change and not slow down iNat. This is also keeping in my mind we're going to run into the same problem this year. If 40,000 obs is too much to commit a change, how are we going to split the Eurasian Collared-Dove?

Posted by birdwhisperer over 1 year ago

done the subspecies rearrangements except for Golden-bellied Flycatcher, which may be more complicated. And split #9

Thanks for your help with the Clements update.
I updated the framework to talk to Clements v2022 so you can see the relationship unknowns here:
https://www.inaturalist.org/taxon_frameworks/2/relationship_unknown
please create, swap, and split taxa as needed, following the tutorials (Section A, B, D) here:
https://inaturalist.freshdesk.com/support/solutions/folders/151000147064
Please hold off on any swaps/splits where the input taxon has more than 10k obs. If you can make a note here I can schedule those to run spaced out and at off hours so we don't put too much load on the site

Here are a couple errors introduced in this Clements update that'll be fixed in 2023:

1) as mentioned above, Ketupa is feminine, so (despite Clements not changing the spelling of any of these this year) all variable specific/subspecific epithets among the species transferred from Bubo should end up as follows:

Bubo leucostictus -> Ketupa leucosticta
Bubo lacteus -> Ketupa lactea
Bubo coromandus -> Ketupa coromanda (and B. c. coromandus -> K. c. coromanda)
Bubo sumatranus -> Ketupa sumatrana (and B. s. sumatranus -> K. s. sumatrana)
(all other specific/subspecific epithets among taxa transferred to Ketupa - poensis, vosseleri, shelleyi, klossii, nipalensis, blighi, strepitans, philippensis, and mindanensis - are either invariable or would only change between masculine+feminine vs neuter genera)

2) Nesotriccus is masculine, so (despite Clements not changing the spelling of any of these this year) all variable specific/subspecific epithets among the taxa moved from (feminine) Phaeomyias (with the four-way split of Phaeomyias murina + merging of Phaeomyias into Nesotriccus) should end up as follows:

Phaeomyias murina split into Nesotriccus murinus, Nesotriccus incomtus, Nesotriccus maranonicus, and Nesotriccus tumbezanus
Phaeomyias murina tumbezana -> Nesotriccus tumbezanus tumbezanus
Phaeomyias murina inflava -> Nesotriccus tumbezanus inflavus
Phaeomyias murina maranonica -> Nesotriccus maranonicus
Phaeomyias murina eremonoma -> Nesotriccus incomtus eremonomus
Phaeomyias murina incomta -> Nesotriccus incomtus incomtus
Phaeomyias murina murina -> Nesotriccus murinus murinus
(ssp. wagae of P. murina/N. murinus is invariable)

3) Megalurus palustris (and thus the genus Megalurus) was erroneously moved into Cincloramphus, which contradicts both the phylogeny of Locustellidae (the two genera aren't closely related, and merging them creates a polyphyletic genus) and the rules of zoological nomenclature (as Megalurus Horsfield 1821 has priority over Cincloramphus Gould 1838 should the genera be synonymized - regardless, I suppose for stability reasons it's better that they only changed the one scientific name rather than the scientific names of every species in the latter genus, but it'd be much better still if they hadn't changed anything here at all). Megalurus palustris should be left as is.

One more note re: an already-committed change: just a heads-up that since Otus is masculine, https://www.inaturalist.org/taxa/1424399 should be changed to Otus podarginus, as it is in Clements.

(I'll get going on a couple splits, starting with the shrike-tits)
(edit: Falcunculus frontatus and Ninox novaeseelandiae splits done)

Should finally have some time over the next 2 weeks

Posted by rjq over 1 year ago

Everything is done except for taxon changes with high obs counts. @loarie

Ruby-crowned Kinglet genus swap (2021 change)
Double-crested Cormorant genus swap (2021 change)
Ring-necked Pheasant split
Great Horned Owl split
Eastern Meadowlark split
Spotted Dove genus swap
Laughing Dove genus swap

Posted by birdwhisperer over 1 year ago

A split for Ring-necked Pheasant would be complicated, as although the vast majority of observations from Japan are of Green Pheasant, there are also genuine Ring-necked Pheasant observations from Japan. I have swapped the subspecies into Green Pheasant, which leaves only a few misIDs that could be moved over by hand - of the 9 remaining Ring-necked IDs on Japan, at least 3 are genuine Ring-necked and a couple more may be hybrids https://www.inaturalist.org/observations?locale=en-GB&place_id=6737&preferred_place_id=11461&taxon_id=981

Posted by rjq over 1 year ago

Alternatively, the split could be done and the genuine Ring-neckeds could be moved back by hand...

Posted by rjq over 1 year ago

@birdwhisperer thanks for all your efforts with these. There were a few subspecies that hadn't changed their name, have corrected these, a couple of genus changes still needed doing (Scaly Ground Roller and White-rumped Falcon). There was also one split outstanding - Blue-crowned Manakin - have done the split but I haven't updated the ranges, if you could do these that would be great.

Posted by rjq over 1 year ago

Also, Clements had actually made 4 more genus changes that weren't listed as a change in the spreadsheet: Neosericornis, Arizelopsar, Bocagia and Clytoceyx>Dacelo, so put these through as well

Posted by rjq over 1 year ago

@loarie would you like the >10k changes to be drafted as taxon changes? So far this has only been done for the Spilopelia genus changes. Or should they be left undrafted - which avoids the risk of someone committing them without realising the consequences

Posted by rjq over 1 year ago

Thanks so much for all your help on this -amazing amount of work you did and hugely appreciated.

Yes, if you could create inactive output taxa, atlases/taxon_ranges, and draft changes for any of these remaining changes that would be great. Assuming we handle Ring-necked Pheasant without a split, they are:

Ruby-crowned Kinglet genus swap (2021 change)

Regulus -> Regulus, Corthylio
..Regulus calendula -> Corthylio calendula
....Regulus calendula calendula -> Corthylio calendula calendula
....Regulus calendula grinnelli -> Corthylio calendula grinnelli
....Regulus calendula obscurus -> Corthylio calendula obscurus

Double-crested Cormorant genus swap (2021 change)

Phalacrocorax -> Phalacrocorax, Nannopterum
..Phalacrocorax auritus -> Nannopterum auritum
....Phalacrocorax auritus albociliatus -> Nannopterum auritum albociliatum
....Phalacrocorax auritus auritus -> Nannopterum auritum auritum
....Phalacrocorax auritus cincinatus -> Nannopterum auritum cincinatum
....Phalacrocorax auritus floridanus -> Nannopterum auritum floridanum
....Phalacrocorax auritus heuretum -> Nannopterum auritum heuretum

Spotted Dove & Laughing Dove genus swap

Streptopelia -> Streptopelia, Spilopelia
..Streptopelia chinensis -> Spilopelia chinensis
....Streptopelia chinensis chinensis -> Spilopelia chinensis chinensis
....Streptopelia chinensis suratensis -> Spilopelia chinensis suratensis
....Streptopelia chinensis tigrina -> Spilopelia chinensis tigrina
..Streptopelia senegalensis -> Spilopelia senegalensis
....Streptopelia senegalensis aegyptiaca -> Spilopelia senegalensis aegyptiaca
....Streptopelia senegalensis cambayensis -> Spilopelia senegalensis cambayensis
....Streptopelia senegalensis ermanni -> Spilopelia senegalensis ermanni
....Streptopelia senegalensis phoenicophila -> Spilopelia senegalensis phoenicophila
....Streptopelia senegalensis senegalensis -> Spilopelia senegalensis senegalensis
....Streptopelia senegalensis sokotrae -> Spilopelia senegalensis sokotrae

Great Horned Owl split

Bubo virginianus -> Bubo virginianus, Bubo magellanicus
..Bubo virginianus magellanicus -> Bubo magellanicus

Eastern Meadowlark split

Sturnella magna -> Sturnella magna, Sturnella lilianae
..Sturnella magna auropectoralis -> Sturnella lilianae auropectoralis
..Sturnella magna lilianae -> Sturnella lilianae lilianae

I'm going to start (from the top) committing each of these now, but it might take a while - I starting running the Ruby crowned split on a test server today to get a sense of how it will go, but last time I tried that it took about a week to process so it might take a while to get through these remaining 5. I'll report back as they are committed in production

Thanks again

Ruby-crowned Kinglet genus swap (2021 change)
https://www.inaturalist.org/taxon_swaps/106980
committed - should take about a day to process

Posted by loarie about 1 year ago

draft Phalacrocorax split (with all genera atlased): https://www.inaturalist.org/taxon_splits/122565
Note that rather than just splitting Nannopterum from Phalacrocorax, this should be a full 6- (or 7-) way genus split, since Phalacrocorax wasn't split back in 2021 when all other currently-recognized cormorant genera (besides Microcarbo * ) were carved off. Accordingly, most if not all Phalacrocorax IDs older than a year or so (plus some more recent) may refer to other genera than Phalacrocorax and Nannopterum. Perhaps the most notable example in terms of number of IDs affected is genus-level Phalacrocorax IDs along the Pacific coast of North America (where Urile and Nannopterum co-occur), all of which correspond post-split to either Urile (if double-crested can be ruled out, leaving only Brandt's and pelagic [plus red-faced in Alaska]) or Phalacrocoracidae (if double-crested can't be ruled out) and thus should all be shifted up to Phalacrocoracidae, but in the event of a Phalacrocorax-Nannopterum-only split would be erroneously swapped to Nannopterum.

* (nor did I split it back in 2016 when I moved the relevant species to Microcarbo, so there's a chance some pre-2016 Phalacrocorax IDs in Africa, Eurasia, and/or Australasia refer to species now in that genus, so it's probably not a bad idea to include Microcarbo in the split as well)

Posted by maxkirsch about 1 year ago

Thanks - FWIW, Ruby crowned kinglet may be experiencing some memory issues so I'm going to get that sorted before proceeding - its still processing/may need to be killed

Posted by loarie about 1 year ago

We fixed a few bugs and I think https://www.inaturalist.org/taxon_swaps/106980 is sorted let me know if you see anything else. I'll move on to Double-crested Cormorant next

Posted by loarie about 1 year ago

Double-crested Cormorant genus swap is done
https://www.inaturalist.org/taxon_changes/123569
moving on to Streptopelia -> Streptopelia, Spilopelia

Had already drafted the senegalensis swap https://www.inaturalist.org/taxon_changes/121565 and the genus split (atlassed) https://www.inaturalist.org/taxon_changes/121567

Posted by rjq about 1 year ago

I'll go ahead and commit the cormorant genus split in a bit - thanks!

Posted by maxkirsch about 1 year ago

https://www.inaturalist.org/taxa/144549/edit
This Father ID should be changed back to Streptopelia instead of Spilopelia, right?

Posted by newrookie about 1 year ago

thanks I committed https://www.inaturalist.org/taxon_changes/121567
https://www.inaturalist.org/taxa/144549 is inactive so it doesn't really matter

I'm now working on
Bubo virginianus -> Bubo virginianus, Bubo magellanicus
..Bubo virginianus magellanicus -> Bubo magellanicus

Posted by loarie about 1 year ago

@winifred_byrd done

Posted by rjq about 1 year ago

@loarie apologies, Max pointed out that I had forgotten to include Nesoenas, so will need to repeat the split - see new draft https://www.inaturalist.org/taxon_changes/124210

Posted by rjq about 1 year ago

I reverted https://www.inaturalist.org/taxon_changes/121567 and and recommitted adding Nesoenas like this https://www.inaturalist.org/taxon_changes/124210

Can folks look at the taxon ranges I made and make atlases here https://www.inaturalist.org/taxon_changes/124233 ?

Posted by loarie about 1 year ago

@loarie, just in a first pass, the Sturnella lilianae / magna ranges could be expanded outward in a few directions but they look good overall. There is one error, though. The Oaxaca birds should be S. magna, not S. lilianae

Posted by henicorhina about 1 year ago

Thanks for everyone's help, I'm waiting on atlases for this one S. magna/S. lilianae https://www.inaturalist.org/taxon_changes/124233

Posted by loarie about 1 year ago

@loarie, I just put together draft atlases for S. magna and lilianae

Posted by henicorhina about 1 year ago

Aweseome thanks - I think they're a bit too complex, when I click 'Analyze IDs' here https://www.inaturalist.org/taxon_changes/124233 it times out
can you unexplode a few places to the point where the Analyze ID tool works?
Its ok to roll back some IDs in places where they overlap

Posted by loarie about 1 year ago

Ok, done. There is now one observation in overlapping atlases, but it's misidentified so it's fine if that identification goes up to genus level

Posted by henicorhina about 1 year ago

looks great thank you - I'll commit

Posted by loarie about 1 year ago

@loarie, just checking if you were going to commit the Sturnella change or if you would like me to do it

Posted by henicorhina about 1 year ago

I can do it
